His position at Ashgold reportedly became untenable after disagreements with the club management over his duties.
He replaces Paa Kwesi Fabin who resigned from the role in September after seven months in charge of Kotoko.
Fabin was appointed in February this year to replace Englishman Steve Polack who was relieved of his duties after the team's elimination from the CAF Confederation Cup last season.
Akunnor started his coaching career in February 2009 with Sekondi Eleven Wise, he went on to coach clubs including Accra Hearts of Oak and Dreams FC.
The former Wolfsburg captain said, after the signing, that he is bringing on board a philosophy he calls the ‘Agroball’ which combines entertainment with goals and hopes to get the support of the club's hierarchy, including the supporters.
